Can I skip numbering the cover?

This pass numbers the file you upload. Extract the cover, number the rest, then merge if you need a bare cover.

Can I start at page 3?

The tool numbers from 1 on the output. Trim off leading pages first, or use Headers/Footers if you need more control in a later pass.

It draws a new number. Old numbers that are part of the page image stay. Crop or a white header bar in the source is the way to hide those.
